Container do not have free space, however in Windows Explorer I can see that all files on disk occupy far less disk space then disk space limit allocated. E.g. diskspace limit equals 20Gb and if we select all folders under C:\ and check properties it will show ~8Gb.

Most likely the disk is highly fragmented. It is necessary to perform defragmentation and shrinking the disk.
1. Stop the container to prevent data corruption.
2. Perform filesystem check:
vzctl chkdsk CTID

3. Perform defragmentation:
vzctl defrag CTID --drive C

4. Perform disk shrinking:
vzctl shrink CTID --drive C

5. Start the container.
