If I install new just issued certificate on Administration domain in IIS inside VE it’s installed without any problems and works perfectly until VE restart. When VE is restarted , the newly installed certificate is removed and default old one comes back.

This is default behavior of Microsoft Windows 2003 Server with installed IIS and enabled Remote Server Manager (appmgr), Remote Administration Service (srvcsurg) services. In this case after every reboot taskcord.exe executes ApplicationInitializationTask and restores old ssl certificate into IIS metabase.

To avoid such restoration you can either disable ApplicationInitializationTask or remove the command which corresponds to restoration of ssl certificate:
Setting :

HKLM\Software\Microsoft\ServerAppliance\ApplianceManager\ObjectManager\Microsoft _SA_Task\ApplianceInitializationTask\IsEnabled value equal to 0 disables ApplicationInitializationTask.

The other solution is to delete "SelfSignCert.SelfSignCert.1" substring from the "TaskExecutables" string value of the

HKLM\Software\Microsoft\ServerAppliance\ApplianceManager\ObjectManager\Microsoft _SA_Task\ApplianceInitializationTask registry key.
